The data directory contains the files LOH summaries (Excel): for each chromosome, the marginal loss totals among informative markers for each study. Each sheet corresponds to a chromosome, and has an accompanying plot. Note that the "map position" column represents old Location Database (LDB) positions, rather than the physical bp positions used for most of the manuscript. LOH allelotypes (Excel): for each chromosome, the allelotype data (L=loss, R=retention, M=missing). Again the "map position" is from LDB. Because the columns are tumor IDs, extra sheets are needed for some chromosomes (an Excel limitation on column number). combinedmap (Excel): the marker names, position in cM (approximate), chromosome, position in bp (using Dec 22,2001 public genome assembly), and an indicator variable for whether the bp position was imputed from the regression fit described in the manuscript LOH_LOD.txt: Splus/R scripts as a text file. At the end is an example of how it is run using a hypothetical dataset. A few of the functions are specific to Splus or R, and the code is commented with instructions for each. Otherwise you can essentially copy and paste into the command line of, say, Splus and you're ready to go.
